In 20XX, Japan is full of Cyborgs. Human developed Artificial Intelligence JUDA to protect the Earth. However, JUDA started to attack humans since humans were planning a nuclear war and they are the real enemy of Earth. The fight between Human and Cyborgs flattened Japan. A military company started developing a secret weapon. Before its completion, the weapon was stolen. If the weapon is completed, there would be a final war. Vigilante “Resistance” sensed the danger and stood up. Meanwhile, people were turned into a Murder Weapon after their death. Those cyborgs include Chris had lost their memories. One day Chris has a fateful meeting with a mysterious girl Sara. However the mysterious girl Sara was the final weapon SARA.

The supercop develops problems, however, when he begins to remember his human past. Then there is the matter of Dr. Tani's other cyborg, who has become a super-powered homicidal maniac.

The story is set in 2027, one year after the end of the fourth non-nuclear war. New Port City is still reeling from the war's aftermath when it suffers a bombing caused by a self-propelled mine. Then, a military member implicated in arms-dealing bribes is gunned down. During the investigation, Public Security Section's Daisuke Aramaki encounters Motoko Kusanagi, the cyborg, wizard-level hacker assigned to the military's 501st Secret Unit. Batou, a man with the "eye that does not sleep," suspects that Kusanagi is the one behind the bombing. The Niihama Prefectural Police detective Togusa is pursuing his own dual cases of the shooting death and a prostitute's murder. Motoko herself is being watched by the 501st Secret Unit's head Kurutsu and cyborg agents.

The test subject is Shin Kazamatsuri, motorcycle racer son of Doctor Kazamatsuri. Unknown to them, their operation is funded by a syndicate group, who plan to use this research to have the bodies of men strengthened for their own gain—they have already been experimenting in the field of cyborg soldiers, to a less-than-successful attempt. However, they did not count on Onizuka's own secret ambitions; the mad Onizuka wanted to create a new species, by fusing a grasshopper's DNA with the test subject's, in order to start a new civilization and be their god. He has tested on himself, but seems to be having greater success with Shin.
