The plot of Marine Express can be described in two parts. The first part focuses on the people boarding the train and the problems they encounter on it. The second part takes place after the train has stopped at its half-way point, an island that used to be home to an ancient civilization millennia ago and has its fair share of secrets.

Dr. Henryk Savaard is a scientist working on experiments to restore life to the dead. When he is unjustly hanged for murder, he is brought back to life by his trusted assistant. Re-animated he turns decidedly nasty and sets about murdering the jury that convicted him.

Sakura Kinomoto, a Card Captor, wins a game of chance and is awarded a trip to Hong Kong, along with her best friend Tomoyo and her rival, Syaoran Li. It turns out that the ancient rival of Clow Reed, the creator of the mysterious and powerful Clow Cards, summoned them, and she's out for revenge. A battle ensues, and secrets are revealed about Clow Reed's shady past and Sakura's connection to him.

Many thousands of years in the future, Earth’s cities roam the globe on huge wheels, devouring each other in a struggle for ever diminishing resources. The year 2015 CE. The last era in which magecraft still thrived. The Chaldea Security Organization was founded to focus on preserving the continuation of human history. The cause seems to be related to Fuyuki, a provincial town in Japan, in the year 2004 CE. There, an "unobservable region" that had not existed before appears. Based on the assumption that Fuyuki is the reason for humanity's extinction, Chaldea issues an order to explore, investigate, and possibly destroy this singularity – a quest for the Holy Grail, the Grand Order.
