Juzo Kimura is a wandering Ronin with a past. 15 years later, after winding up in Edo, he becomes a sword teacher to support his wife and daughter. But he has a dark side to him; at night, he becomes an assassin for hire. The fates of men living double lives cross in the shadows of Edo.

In a Toei all-star effort, Matsukata Hiroki, Otomo Ryutaro, and Konoe Jushiro combine to create an exciting black and white sequel to the classic story of 17 Ninja, one of the most famous films from that noted studio. In the year 1651 the Kishu clan is about to rise against the Tokugawa shogunate using a stash of muskets being guarded by Jinza the leader of the Koga ninja. The Iga ninja are called upon to stop the revolt under the leadership of Hattori Hanzo setting off a spy versus spy battle of silent ninja stealth. Through all the turmoil, Shizaburo and Yuka have broken the taboo of ninja falling in love and strive to achieve the forbidden life of happiness that is denied to all members of the ninja class.

Aspiring to an easy job as personal physician to a wealthy family, Noboru Yasumoto is disappointed when his first post after medical school takes him to a small country clinic under the gruff doctor Red Beard. Yasumoto rebels in numerous ways, but Red Beard proves a wise and patient teacher. He gradually introduces his student to the unglamorous side of the profession, ultimately assigning him to care for a prostitute rescued from a local brothel.

The film tells about the life of the former vassal of the Ako clan - Fuwa Katsuemon Masatane.

Kenshin has settled into his new life with Kaoru and his other friends when he is approached with a request from the Meiji government. Makoto Shishio, a former assassin like Kenshin, was betrayed, set on fire and left for dead. He survived, and is now in Kyoto, plotting with his gathered warriors to overthrow the new government. Against Kaoru's wishes, Kenshin reluctantly agrees to go to Kyoto and help keep his country from falling back into civil war.

Shishio sets sail in his ironclad ship to bring down the government. In order to stop him, Kenshin trains with his old master to learn his final technique.
